Default So If A Substory Says Finished Instead...

...of Completed, does that mean I can't get 100% in the in-game stats? If so, then I won't bother doing all the extra in-game stuff to get my completion percentage up.

It's the same. What i know if it says finished is, you just finished the substory and you didn't do the stuff you needed to do on the substories sucessfully. But if it says, completed, it means you've done all of the requirements. But it yields better rewards if you've completed it. I'm not sure for stats but i have atleast 3-4 finished but i still had my 100% trophy and golden pistol from bob.

I know it doesn't affect the Golden Gun or any trophies, I'm specifically talking about the in-game progress meter. Does it affect that?

Yea, it affects the in game percentage. You will not get 100%.
