Default Missing 2 dragon balls.

I have summoned Shenron successfully 3 times, and am searching for the dragonballs for the 4th time but cannot find them. I have used the time machine and competed in world tournaments but still no luck. Is the appearance of the balls random? if not what am i doing wrong?

The dragonballs are not random at all in the game, and they are exclusive to the story mode.
You need to explore the world each time before going to the next story objective.
If you missed some, you need to play again the parts of the story that you are not certain where you found a dragonball. Sometimes, you need to fight the small optional fights 1 to 3 times to make the dradonball appears on the map.
If you have no clue where to search, then it will be a pain as you'll need to replay all the story once more.

I know that the dragonballs are exclusive to storymode, and have actually tried going back to all the fights via the time machine. I have searched the area, but no yellow dots. I wil try doing the random blue battles like you said. So if I do 2 or three of those, i get a d-ball?

The dragonball appears on the map, like all the others but it spawns randomly. It happens in every episode with the blue markers. You don't need to battle to make them appear, you can simple use the time machine to revisit the same chapter over and over until it appears.
I was missing 3 DB's after finishing story mode and they were from Cell Saga 4th episode (I think. It's the Super Vegeta vs Cell 2nd Form one), Buu Saga 2nd episode (Majin Vegeta vs Buu) and Hirudegarn episode. Hope it helps.

Thanks. I will try revisiting chapters a few times each (maybe 5 times each till the d-balls appear.)

How do I find dragon balls with characters that don't have scouters or the dragon radar tho?

Have you tried searching with characters that dont use scouters like krillin? Also there is one when you gain control of dodoria aswell
