You get extra dialogue with Malik, but there is no effect on the story itself one way or the other.

There are only two real drawbacks to allowing Malik to die. The first is that a section in the game later on will have more guards for you to deal with, nothing particularly difficult. The second is that burning sense of shame.

Just saved Malik on my Hard, Pacifist, Foxy run. Saw that one guard died from the bot explosion and reloaded. Wish I had read this thread first.

I have no problem letting this chick die. My main concern is that if I do, it will ruin Pacifist for me. Does letting her die screw Pacifist?

Doing the Pacifist trophy and this part at the same time was hard. Took me 10 tries to save Malik on the hardest difficulty. The snipers kept falling down when i shoot my tranquilizer darts at them.

Yeah, I got this on the pacifist. I took advantage that they're all shooting at the ship at first. So I ran under cloak, and tazed the first couple, and then safety k-o'd a couple of others. I remember shooting the darts at a couple of the guys on the rooftops, but one of them died so I reloaded (and this was after lots of failures.)

The key for me was when the robot came down. Used the emp, and then I dragged the bodies of the nearby soldiers away before it exploded. I still had enough time to climb one tower and beat the heck out of the sniper and then climb the other building to get the last one. The snipers do the least damage to the gunship it would seem. It's getting those guys with the heavy guns because they'll kill her in a few seconds if you go after the snipers first.

I ended up without any EMP grenades in stock first time around, and didn't have the explosive attachment for the revolver either... Must have made for quite the comical sight, me crab-strafing around this hulking battle robot while firing a Heavy Rifle.

This was actually pretty simple on Hard(maintaining Pacifist):

1) Jump down and head right, through a Gas Grenade at the Heavy nearest you, then move right and stun/disable the gunner there.

2) Continue forward on the right side and come out adjacent to the other Heavy, stun/disable him.

3) Quickly head back toward Malik's disabled transport and stun/disable the final ground troop to right of the ship. Then head to the stairs behind you and throw a EMP grenade at ground center in front of the ship. This will destroy the mech, but not kill any of the stunned/disabled ground troops.

4) Move up the stairs, stun/disable the Sniper.

5) Quickly run down the stairs, head to the other side, up the steps, stun/disable the two gunners on this level and climb the ladder and stun/disable the final sniper.

What makes this hard and short lived for Malik are the 2 Heavy gunners and the mech which has a chain gun. With these out of the way, the second story gunners and Snipers don't cause sufficient damage to the ship. I never used the tranquilizer gun for my Pacificist playthrough, didn't trust it to just stun/disable.

Got through it with Malik surviving and no one dying in about 5 tries.....

There was a video here that someone posted on how to do this in 100% stealth and not kill anyone and save her in the process. Can not find it sorry.

in a nutshell

1. Use your cloak 100% of the time
2. Stun everyone
3. Move the heavy away from blast zone
4. EMP the mech

etc.

I had problems trying to get the trophy for this during my Pacifist/Foxiest of the Hound play through.

Youtube videos made it look so damn easy just by throwing a gas grenade, stunning, takedowns and EMPing the robot but I could not do it.

I just left her to die and finish the game and came back by reloading a save file at the start of this area.

Changed the difficulty and went all out to kill them hostiles. And voila!
