I haven't heard of any problems with games not counting except for disconnections, and never when just wins weren't counting. I didn't have any problem with my wins not counting the other day, so if it's a server issue it's a very isolated incident.
Sometimes it takes a little while for your stats to update, but never more than an hour for me. Barring that, not sure what the problem could be.
