Hmm this is pretty strange... getting an S rank doesn't mean you get a secret factor though. To the topic I haven't heard of this before. I suggest you delete the GAME data and re-install the game, then get any of the secret factors again. If it doesn't work I'm afraid you will have to start the story again.
